Hello Acam,

ah, I think I see the problem now. Please follow these steps:

1) Go to Preferences > Behaviours > Virtual Keyboard > Options

2) Untick the checkbox in front of "Show keyboard when Behaviour is 
activated" (or similiar)

3) Go to Preferences > Behaviours > Virtual Keyboard > Mapping

4) Select the respective actions for toggling the status of the 
respective modifier keys for the respective buttons.

5) Now, if you choose "Virtual Keyboard" from the Remote Buddy menu, 
you'll no longer be presented with the virtual keyboard per se, but 
you can now use your remote's buttons to toggle the state of the 
modifiers.

If you want a shortcut to the Virtual Keyboard, you can map the 
"Activate Virtual Keyboard Behaviour" action (found in the Behaviours 
submenu of the mapping context menu) anywhere.
