I couldn't reproduce the issue using Remote Buddy 1.22 (latest), VLC 2.0.4 (latest) and Mountain Lion 10.8.2 (latest).

Since Remote Buddy depends on certain keyboard shortcuts for some (not all) of the functionality, it's important that you use the default hotkeys within VLC. You can reset your hotkeys to default values at VLC > Preferences > Hotkeys.
