Unless you have old versions lying around in Remote Buddy's 
Application Support directory , that should also make any of the new 
groups you created disappear.

 
Strange, it didn't do this the first few tries. Then magically (after leaving it for 10 minutes or so), it did in fact prune the menus.

If you don't need certain behaviours, you can switch them off in the 
preferences (uncheck the checkbox in front of them). If you switch 
off all behaviours of a group, the respective group disappears from 
the menu.

 
Ah, I see. The only problem is that I'd like to keep some behaviors (well, one, namely the Virtual Keyboard) but remove the top-level menu. It's kind of silly to have a menu group for one item; however,...

Better customizability of the menus will be achieved as they become 
configurable in general.

 
...I'm guessing you'll get around to letting us do just that ;-)

In any case, I am very pleased now. I have it dim my lights whenever VLC is launched and bring them back up when it quits. Plus, controlling VLC with the remote is a much more comfortable experience than going for the keyboard.

Only thing I need now is the ability to browse my VIDEO_TS folders and launch them from within Remote Buddy's menus -- can't wait for Preview 7!
