Launch Apps with Logitech Universal Remote?

I love Remote Buddy, but I've hit a wall incorporating it into my TV/media system. I use a Harmony One remote, and connect my mac-Pro directly to my living room TV. I use a keyspan express receiver to register the remote IR clicks.

My goal: I want to set up a series of launch commands on the Harmony One, so that with the click of one button I can launch an application (boxee, front row, plex, etc.), turn on the TV and stereo, and turn over control of the mac to the Harmony One using a particular set of assigned buttons that would most likely communicate to the computer using Remote Buddy.

My problem: I can't for the life of me figure out how to launch applications using a language that works with both Remote Buddy and the logitech software. I need some corresponding "button-push" to feed to the logitech, but the Remote Buddy software seems to launch apps using applescript.

If anyone is familiar with these two sets of software, I'd really appreciate some help figuring out how to get them communicating effectively!
