Remote Buddy can't, won't and never will be able to disable or modify 
your Apple Remote / IR receiver or be able to affect its associated 
actions beyond the time it is actually running. It is listening to 
events - a totally passive activity - while it is running.

Things that can lead to your Mac no longer responding to your Apple 
Remote:

1) Your remote's battery has run empty. (given your description this 
is most likely)

2) You disabled the receiver in System Preferences.app / Security

3) You paired a different remote control with your Mac. You can unpair 
it at System Preferences.app / Security - or in Remote Buddy's 
preferences in the Hardware tab.
