Please make sure you have installed the latest version of the Remote Buddy driver. It is needed to use RB with the Apple Remote and other hardware. You can check and install the latest version using the Remote Buddy Setup Wizard.

If that isn't it, please be more specific about what exactly doesn't work in this form:

1) What steps are you performing (using which equipment, f.ex. OS X version, software versions, hardware, remote model)?

2) What is the reaction you expect?

3) What reaction do you get instead?
