What do you mean by .. 'becomes "not responding"'?

 
I have to force quit it via task manager.

Which apps are running?

 
Brand new mac mini, clean OS.

What do you see when you press the Menu button?

 
Nothing visually happens.

Are you sure the Apple Remote is activated (=> green light in front 
of the entry in Remote Buddy's menu)?

 
I see green light when it first starts up.

Does the remote control work with Front Row?

 
Yes, remote is fully functional with Front Row and VLC via addin application.

If there's a log file that application creates, I would be happy to send that.
