I've noticed you can only select the option to use multiple Apple 
Remotes if you are using the built in IR receiver and not an 
external third party one. Is this an oversight or something that 
can't be implemented?

 
Yes, multiple Apple Remotes are currently only available to the built- 
in IR receiver. Technically, it's no problem to implement this feature 
for MCE receivers, too, but I wasn't able to devote the time needed 
for this, yet.

Are there any other options available to me? The FAQ states the MCE 
remote might be supported in the future, its this likely to happen 
anytime soon?

 
The MCE remote is special, because of the patented RC-6 protocol it 
uses. I'd like to add support for it as time permits, but still need 
to do research on whether or not these Microsoft patents affect Remote 
Buddy. That's why I don't want to promise anything at this point.

Alternatively, you could also get a Keyspan Remote for iTunes bundle. 
The bundled remote with plenty of buttons as well as the Apple Remote 
(though, multi-support is not available here, either) are both 
supported. More info on the "supported hardware" page.
