I read somewhere on your site that you can set Remote Buddy up in a 
"driver only" mode.

 
The "Multiple Apple Remotes"-mode is only available for the built-in 
Apple IR receiver.

Would this mode allow multiple Apple remotes to pass though to the OS?

 
The IDs of Apple Remote button presses received through a built-in 
Apple IR receiver will also be forwarded beginning with the upcoming 
version 1.11.4.

Is there any other hardware that you know of that would work with 
multiple apple remotes and is IR?

 
At the time of writing: no.

Or does Remote Buddy only work with multiple remotes using the built 
in IR?

 
Simply put: yes.

Complete answer: 
It's not necessarily limited to one remote, but at the time of writing 
it can't differentiate them yet for other receivers than the built-in 
Apple IR receiver.
