This problem is a bug of the OS X Bluetooth stack in Mountain Lion that's not specific to the Harmony Hub or Remote Buddy. As its a bug in the OS itself, Remote Buddy can neither trigger, avoid or work around it.

From my own limited testing with OS X 10.9, the problem seems _mostly_ fixed in 10.9 - so unless you don't want to upgrade to 10.9 - this may be something to try out.
